Black Stars B went 0-1 down at home in their final qualifier for the 2020 African Championship of Nations.
The goal for the Stallions of Burkina Faso came four minutes after full regulation time.
The match, played at the Baba Yara Sports Stadium, was the first leg of the final round of qualifiers for the tournament, which takes place in Cameroon next year.
The visitors had eliminated Ghana in the last qualifiers in 2017 and seem to be on their way to a repeat with Sunday’s late win.
The second leg is scheduled to be played on October 18, 2019 in Ouagadougou.
After Ghana lost the final of the maiden edition in Ivory Coast in 2009 to DR Congo, the team has struggled to qualify to the tournament, which is exclusively for locally based players.
Ghana have qualified only once, in 2014, for the tournament since the maiden edition.
